Basically instead of being picked up by Eggman after her and Aurora's fight, spirit gets arrested, but is given the chance of freedom in exchange for working for GUN's special forces, where they can control her powers and keep an eye on her. After a couple years, she's given a mission to intercept a raiding at one of their bases, which, of course, is Shadow.

Yh... doesn't matter; he could be looking for answers to his past and trace it back to GUN, or Eggman could be sending him on a mission.
